I doubt that a little extra thickness in the neck would make a big difference to 24th-century targeting systems.

The best series finale was the TOS film series finale, Star Trek VI.
What are you even talking about? It's like you're the definition of a biased fanboy. "A direct hit" by your definition to the neck of TOS-E and E-A could have annihilated the connection between the two in comparison. A torpedo is not going to just get lost because "my God the neck is just so thin! (And flimsy)."
The larger saucer is so because they needed more space and didn't need to conversly just up the size of the nacelles for what would amount purely to esthetic reasons when smaller ones (much more advanced, and still about the size of the entire E-A) were fine. We don't stick the Empire State Building on an aircraft carrier because the command center we think should look big and cool.
The windows are transparent aluminum and are fine. You didn't need any on TOS-E either. They're there because the ship can defend itself even if the entire hull were all transparent aluminum.
The E and the J are worse. You're right.
...I'm sorry, but this is the sort of thing that annoys me about Trek and in part I think why it became unwatchable and got cancelled. Verisimilitude and thoughtfulness steadily declined till it became 21st Century Captain Proton vs. The Space Lizards, and Space Vampires, and Girls.
