I agree about most of that, except maybe for the old flame and son. Given how old the son is we can assume that the "romance" happened way before the "five year mission" and that's why we never heard of it.

Yeah, except that's a common cheat for justifying a son or daughter we never heard of. (See also Demora Sulu. They even lampshaded it in dialogue that time.) The point is, Harve Bennett was from a generation of TV writer-producers who didn't consider continuity a priority and freely rewrote a series' history when it suited a new story. Most viewers back then wouldn't have known or cared about the difference, since they didn't have home video and endless wikis to help them keep track of tiny continuity details.

I also neglected to mention that I didn't think Marla was the only Mother of said crew, just that Khan was the father. Khan certainly seems to be the kind of man that feels one wife isn't enough.

And I though son Joaquin was named after freind Joaquin from Space Seed who was killed.

Except they screwed up the name: Joachim instead of Joaquin. Though I supposed it would be like calling me Miguel instead of Michael

Aren't Joachim and Joaquin both Spanish names, though? You're suggesting more along the lines of James and Jacob. The same name, actually, but the former is the Latin version, while the latter is from the original Hebrew. Joachim and Joaquin are more like James and John.

Interestingly, Judson Scott insists the name Joachim be pronounced "Wah-KEEM", yet Spanish speaking Ricardo Montalban pronounced it onscreen as "YO-ah-kihm". Judson Scott must not have been paying attention to his leading man.

Sources I found have Joachim being used in Poland, Germany and France. It Seems to have been popular in that form throughout Europe while Joaquin seems to be only Spanish.

I hadn't realized it was changed. But I really don't think there's any way we're supposed to thing it's the same character, recasting included.

^No, I'm pretty sure it was meant to be the same character; they wouldn't have used such a similar name otherwise. Probably they just misheard Joaquin as Joachim. And they recast him because Mark Tobin wasn't available or they wanted a younger or more talented actor. IMDb shows that Tobin did no acting between 1968 and 1995, so perhaps they just couldn't get hold of him.

It's not like Harve Bennett hadn't recast characters before. He recast Dr. Rudy Wells in the bionic shows from Alan Oppenheimer to Martin E. Brooks (although it was Glen Larson who recast him from Martin Balsam to Oppenheimer in the second pilot movie). And it's never been unusual for roles to be recast in movie spinoffs/revivals. (Zefram Cochrane, anyone?)

And really, I think most fans always assumed they were the same character, and a number of reference sources do too. Greg's Eugenics Wars novels were the first time it was ever proposed that they were different people, as far as I know.
