The crew of the Voyager were the only Maquis not slaughtered aside from Ensign Ro as far as we know.

we also don't know how the dominion handled the colony worlds which the maquis were fighting for. outright genocide of entire worlds is the sort of thing that would get mentioned, so it seems liekly their purge was a targeted one. that they only killed the known maquis, and any apparent civilians were just put under very repressive occupation.
