I thought the Reeve-Stevenses' "Millennium" DS9 trilogy was quite good - do people still seem fond of them? I especially liked the way they incorporated Sisko's Benny Russell alter ego.
Another I might add would be Metamorphosis - the first "giant" TNG novel by Jean Lorrah with an interesting take on Data that's probably not consistent with his later portrayal on TV.
That was such a fun read and a nice bit of continuity filler.TNG Rogue Saucer is one of my favorites of the numbered series.
You of course hear a lot about the DS9 Relaunch, but I've never really heard much about Abyss or This Grey Spirit, specifically, and I really enjoyed those two.
I also really enjoyed TOS: Troublesome Minds, which I never really hear mentioned much.

Abyss is one of the best reads in the Relaunch. It really captured Bashir perfecty.
I'm about 2/3 thru Greg Cox's TOS novel Assignment Eternity, and it's really really good. I've never heard much of anything about it so I think it qualifies as underappreciated.
Co starring Gary Seven and Roberta, it's fast paced with excellent characterization and a killer opening hook.

I also greatly enjoyed Shadows on the Sun and I don't see that one being talked about much.
I loved Best Destiny and I seem to remember it not getting the best of reviews.

I have read Warped at least twice and enjoyed it both times. I am sure that novel is intensely disliked. For some reason it worked for me. I did not enjoy the other K.W. Jeter novel however.
I thought Imzadi II was just as much fun as the first one and I loved seeing Worf versus Betazed culture.
