is it time for a doctor who/star trek crossover?

Yes, because a prancing, preening version of The Master who plays crappy British dance music and keeps a Dobby/Doctor in a birdcage is really the kind of exemplary writing we want to see in Star Trek.

There are a few DW references in Trek, so I'll leave that to someone else.

Please do. I thought I knew my Trek well enough; I certainly don't remember it actually mentioning DW directly. If this ever did happened, I'd be interested to see where it was.

And don't anyone even try to tell me that DW is "above" such things. We already know it isn't, apparently. ;)

Also I know about Patrick Stewart's appearance...as:
the Meddling Monk

Oh, if you meant Doctor Who being mentioned as as an actual piece of fiction that exists within the Trek universe, then probably not. But there are two references to DW thus far that I can think of:

-The Neutral Zone had an okudagram that listed the actors who played the first six Doctors
-Future Tense had a time capsule that was bigger on the inside. Mike Sussman joked that the producers stopped the capsule from taking the shape of a Police Box.
