Might have been ships once, then converted to missiles when they no longer were practical for crewed use...
Also, if those things on their flanks were warp engines, the missiles could and probably would have attacked across rather long ranges; that these three tried to hit the Cube within sight of Mars might simply mean they were the last of the twenty volleys fired at the Cube.
