Best lines of dialogue in Trek

"When I was in my early twenties, on a trip to East Africa, I saw a gazelle giving birth. It was truly amazing. Within minutes the baby was standing up. Standing up on its own. A few more minutes and it was walking, and before I knew it, it was running alongside its mother, moving away with the herd.

"Humans aren't like that. We may come from the same planet as those gazelles, but we're pretty much helpless when we're born. It takes us months before we're able to crawl. Almost a full year before we can walk. Our deep space mission isn't much different. We're going to stumble, make mistakes, I'm sure more than a few, before we find our footing. But we're going to learn from those mistakes. That's what being human is all about."
- Captain Jonathan Archer in the Greatest Speech of All Time, February 2152

First, a little bit of nitpicking:
..."Captain, I protest. I am NOT a Merry Man!"
Lt. Worf, "QPID"

It's actually: "Sir, I protest! I am NOT a Merry Man!" (Sorry, as a Worf fan I couldn't let that be misquoted ;) )

Others I like are:

Spock: "Logic is a twittering little bird, chirping in a meadow. Logic is wreath of pretty flowers that smell bad. Are you sure your circuits are registering correctly? Your ears are green!" (I, Mudd)

Kirk: "You're suffering from a Vulcan mind-meld, doctor."
McCoy: "That green-blooded son of a bitch! It's his revenge for all the arguments he lost." (TSFS)

"Allamaraine, count to four. Allamaraine, then three more. Allamaraine, if you can see. Allamaraine, you'll come with me."
("Move Along Home")

"Lovey-dovey. Bonk, bonk on the head. Bonk, bonk! Bonk, bonk!"
("Miri")

Spock: "We'll never reach an Earth base with him aboard, Jim. You heard the mathematics of it. In a month he'll have as much in common with us as we'd have with a ship full of white mice."
("Where No Man Has Gone Before")

Spock: I have been... and always shall be... your friend. (TWOK)

Makes me cry every time.

And, of course, the end of STVI:

Uhura: Captain, I have orders from Starfleet Command. We're to put back to Spacedock immediately... to be decommissioned.
Spock: If I were human, I believe my response would be... go to Hell. If I were human.
Chekov: Course heading, Captain?
Kirk: Second star to the right... and straight on till morning.

Picard has all of the best lines.
The first duty of every Starfleet officer is to the truth, whether it's scientific truth, or historical truth, or personal truth! It is the guiding principle on which Starfleet is based, and if you can't find it within yourself to stand up and tell the truth about what happened, you don't deserve to wear that uniform.

Agreed, a great line.

Though I also would have loved Garak to come up with a demolishing and witty retort to that.
