(Spoilers) Star Trek Beyond plothole?

I thought the warp core was that thing in Into Darkness, the Brewery was just the rest of Engineering.

Yeah, I think the "brewery pods" were anti-matter storage and just as with anti-matter, too much Budweiser will get you annihilated.
 
I didn't find that to be a plot hole (2160s starfleet could have been in the policy of having all pre-Fed earth ships as NCC-3xx, Androian as NCC-2xx and Vulcan as NCC-1xx and updating the naming convention in the 90 years before NCC-1701.

I think a bigger plot hole was that once Kirk found Krall, they didn't just use transporters to take control of the situation.
