Re-watching the episode, I like Boimler's "Remember me!" when getting sucked into the portal, as those who remember the TNG episode 'Remember Me' will get the joke.
But for those who don't remember the episode or its title, or haven't watched it, he could just be yelling that because he could get lost in time.

it works for both sets of viewers.

Which they broke three episodes later when Kirk returned for the musical episode. They went through all the trouble of making Pike a temporary Fleet Captain so that the line in the Menagerie was still accurate, then had him return again and threw it out the window.

I adopt a mental rule of Doctor Who when dealing with, "With all the time travel going on, little details are always changing. Previously, Kirk only met Pike once but due to the Temporal Cold War, now they have a slightly deeper association."
 
Except that Kirk never said that he'd met Pike only once.

MENDEZ: You ever met Chris Pike?
KIRK: When he was promoted to Fleet Captain.

Calling it a reasonable inference that there's an implication of a single meeting there does not make it any more or less a "fact" than drawing the opposite inference - that they knew each other well - from Kirk addressing him as "Chris" later in the same story.

When hasn't time been messed with in Star Trek?

My general point is that James T. Kirk says what he does in a way that suggests he only knew Pike very casually. SNW shows him hanging around the ship, developing a professional relationship, and probably continuing to do so throughout the series. Which is something very weird to describe, "Yeah, I met him at his promotion to Fleet Captain."

Its technically true but very much against the spirit of what was implied.

SNW Kirk would probably says, "Yeah, I knew him when I was still captain of the Farragut. My brother used to serve on the Enterprise when he was captain."

Not really. He immediately tried to talk to him on a first name basis. He doesn't call him "sir." He doesn't call him "Captain." He immediately calls him "Chris." To me, that indicates they had some kind of past friendly relationship. Certainly more than just Pike tossing him the keys and walking away.
