I recently designed an Enterprise-E variant. A ship that's meant to look like a more interim stage between the Enterprise D and the E than the one we got. I wanted to put some thought into the background story that might lead to it's creation. So now I'd say that this ship is from a different universe/timeline, where perhaps the Enterprise-D was destroyed much sooner... perhaps this would have been the Enterprise-E in the alternate universe created by the Enterprise-C's return, where the Federation was at war with the Klingons?
I came up with this rough outline. Forgive me, I'm not a writer by any means and this is meant to provide the basic plot to a potential comic series I thought up.

Series issue 1:
2344:
The U.S.S. Enterprise NCC-1701-C responded to a distress call from the Klingon outpost on Narendra III, which was under attack by the Romulan Star Empire. When the Enterprise arrived at the outpost, she was engaged by four Romulan Warbirds. The ship was hopelessly outnumbered, and suffered major damage, with all but 125 crew members being killed. During a battle, a particularly intense burst of fire from the Romulans opened a tear in the fabric of space which caused a temporal rift to open. The Enterprise is pulled into the rift and disappears...
2366:
The severely damaged Enterprise emerges from the rift and encounters her successor, the Galaxy Class Enterprise-D. The crew discovers that the outpost at Narendra III had been completely destroyed, and a state of war now exists between the Klingon Empire and the Federation. Both crews eventually realize that the current timeline is a result of the Enterprise-C's absence from the battle, and determine that the Enterprise-C needs to return to its own time through the rift.
2366 - Two weeks prior:
The Klingon warship I.K.S. Rotarran and a battle group of two other ships engages the Enterprise-D over Archer IV. The Enterprise is able to mask it's signature over the magnetic pole of the planet and catches the Klingons by surprise. Captain Martok receives life threatening injuries during the battle and command of the ship is taken by his first officer, Worf. Two of the Klingon ships are destroyed, but the Rotarran escapes, albeit heavily damaged. Martok eventually recovers from his injuries and retakes command of the Rotarran, however, the incident resulted in the loss of his left eye, leading to partial blindness.
2366 - Current day
Under the cover of cloak, the I.K.S. Rotarran is on patrol in the Archer system and picks up an unusual energy reading on sensors. Martok orders the ship to investigate. Upon arrival they discover two Federation warships near an unusual spatial anomaly. One of the ships is none other than the Enterprise-D! Martok asks his first officer what he would do in this situation, to which Worf responds that he would attack immediately! Martok admonishes his first officer, telling him that although he did well to take command during the heat of their last battle, he is clearly not yet tactically experienced enough to have a command of his own. Martok informs Worf that yes, they could attack now, but they would do little more than harrass their quarry. Although one of the ships appears older and damaged, the other is a state-of-the-art Federation battlecruiser and they are outnumbered 2-1. Martok instead chooses to send a coded message to request reinforcements.
Aboard the Enterprise-D, tactical officer Lieutenant Tasha Yar has learned from Guinan that if the Enterprise-C was successful, in the new timeline that would be created, she would die a meaningless death. Not comfortable with that idea, Yar requests and is granted a transfer to the Enterprise-C.
Meanwhile, the reinforcements requested by Martok arrive, consisting of the Vor'cha class I.K.S. Bortas and two other Birds of Prey. Martok takes command of the battle group and in a thirst to avenge the loss of his eye, orders the group to concentrate their fire on the Enterprise-D. The Enterprise-C makes a break for the rift, but her engines are still low on power and she can only limp along at 1/3 impulse power. The Klingon's surround the Enterprise-D and begin to pummel the ship from all sides. One of the birds of prey sees the Enterprise-C attempting to escape and fires a volley of torpedoes towards the rift, which destabilises it and causes it to collapse. Now realising she is out of options, Captain Garrett turns her ship around and engages the Klingons. Sustained fire from her ship and the Enterprise-D results in the destruction of one of the Klingon Birds of prey.
As the battle continues, the Enterprise-D is struck on her port nacelle resulting in the loss of warp drive. Captain Picard orders all power to be diverted to the weapons systems and unleashes a full phaser barrage on the Bortas, destroying the ship. However, a return of fire from Martok's ship strikes the Enterprise on the upper saucer section and a piece of flying debris from an exploding console strikes Captain Picard, killing him instantly. Commander Riker assumes command and signals to the Enterprise-C that their core is going critical. Captain Garrett orders Riker to abandon his ship. Instead, Riker orders all personnel to the saucer section, which then separates from the stardrive. As the Klingons re-group, Riker remotely pilots the stardrive section to intercept one of the Klingon ships. As it approaches, the stardrive's warp core goes critical and it explodes, taking one of the Kllingon ships with it and causing severe damage to the Rotarran. Enraged but now without weapons or shields, Martok grudgingly orders a retreat and warps out of the system.
Crews from both Enterprises work together to patch up both remaining vessels as best as they can. The Enterprise-C takes the saucer section of it's sister ship in a tractor beam and warps to the nearest starbase.
The war continues... (this basically sets up a new Enterprise-E several years before the one in the prime universe with Captain Garret in command)
