Could the USS Defiant or one of it's sister ships fit inside the Main Shuttlebay or a Galaxy Glass Starship or even inside the MS of a Sovereign Class Starship?

Though the size of Defiant is in dispute, even the smallest size that might be correct would not even come close to fitting there.
It might beg the question why Defiant's MSD depicts landing gear. There might be shuttle facilities on starbases big enough for it to land there.

OR the Enterprise has to fly through a spatial anomaly that makes it larger.Of course it could, they would just have to fly it through some type of spacial anomaly that would shrink it a little first, you know like the one that shrunk a runabout in One Little Ship.

It's a habit picked up from the days I did Usenet: I thought .sig files were pretentious, while manually signing my name gave validity to what I had just written. It's a sort of a ritual for confirming that I have typed everything I intend to type, double-checked it, and am ready to hit "post" to broadcast the text as a valid reflection of my thoughts. And I've never been a pseudonym kind of person anyway.

Don't take this the wrong way but every time I see your Sig I cant help but read 'Timo Salmonella'.
As for the OP question, you could probably try and fit it in but the shuttle bay roof would probably get ripped off in the process and the walls would get severely dented. The Defiant is probably almost equal in size to a Galaxy class engineering hull.

I'm sure there are measurements, somewhere. But here's a scale picture made by the model creator Ed Miarecki showing to-scale Type 7 shuttles. I can't imagine the Defiant would "fit", vertically.

As much as I like that model, since it was TNG's only significant peek inside the main shuttlebay (an insignificant peek being shown in "The Best of Both Worlds, Part II"), the model doesn't reflect the Enterprise-D's complex curves, so I have to question its scale somewhat, too. Having said that, I agree that the Defiant would be unable to fit inside the main shuttlebay.

Unless they carved up the lower saucer section so it can store a Defiant class ship like ships usually do with the captains yachts, then definitely not.
I think the Defiant is about 4 decks highe ... and the shuttlebay only has 1 deck.
It might be possible to store 2 Defiant class ships in the saucer section though.
One on the bottom as I stated originally, and the other in the upper section of the saucer (which would also require carving of much of the frontal section of the saucer and it's internal systems so a Defiant class would fit inside.
Tell me though, why would anyone try to do something like that when all SF ships are meant to operate in a self-sufficient manner for the most part and only have smaller shuttles in numbers which they keep in storage.

If it could, that would be one hell of a suprise. Separate the saucer and battle bridge sections while launching the Defiant at the same time. Most enemies would turn tail and run.

No it couldn't have fit.
I'd have loved to, though, see a warship carrying Defiant-type warships with 5-man crews. Imagine one of THOSE dropping out of warp during a Dominion attack
